You're the first person that I have seen that has removed the alignment pins. There is no need to as there is still a lot of room past them to install the muffler. It's at minimum a good 2" which is plenty. That is why they don't tell you to remove them. I left mine alone and the fit is fine. Same with everyone else that I have talked to.
Now the hangars are another story. You have to be careful not to overtighten the clamps or you can break them. If it doesn't clamp tight enough and you have a leak, most just cut an extra slot in the muffler so it can crimp down tighter. Cuts easily with a hack saw. It's mentioned on here in some of the install threads. You shouldn't have to do this but that is the only issue I have seen that anyone has had, until now.
