Default Need to bypass factory amp

Just got a new head unit and speakers, and I want to bypass the factory amp. It looks like there are more wires on one amp harness than the other, should I just combine them even if they are doubled up? Working with an '01 quad cab.

I should add that the colors on the two harnesses of the amp do not match up exactly.
