Default motor in limp mode 5spd tranny please help :)?

Ok so I have a 2000 dodge neon with a 5 spd tranny. Only mods are intake and exhaust. Ran fine long after the mods. Recently I overfilled the oil by mistake but since my rear main seal leaks I just drove it until the oil was at a normal level. It was in limp mode until then. Now it goes in and out of limp mode for some reason, only way to get outta limp mode is to drop the pedal to the floor but then as soon as I shift into the next gear bam back into limp. Wont pass 2000-3000 rpms but since its manual trans I can still get up to speed just very slowly. Any ideas on how to save my car ? Im handy so im not bringing to a shop unless its needed. Only info I could find was about automatic with solenoid and tcm issues.

Didnt think to check since its comes and goes always due to my exhaust1684 0140 0455 0833 the first 2 are from the fact that my aftermarket exhaust has no 2nd o2 sensor since its useless considering theres no cat. The evap code doesnt scare me. The last is for the clutch pedal switch... im assuming I need to replace this dual switch? Just wanna make sure before I buy the part

Any response? Could the bad clutch position sensor be causing limp mode? And allow me to break free of limp mode by flooring it until I shift again and it happens every time

I think my local oil stop overfilled my 2000 when I had the oil change last week. Since then, it has seemed down on power and has a surge on acceleration. 5 speed as well. Don't mean to hijack the thread.

i know this post is old but i wanted to close it off seeing as i found the problem. i changed the clutch position sensor... you know, ripped the dash out and faught with it. problem still occured. so i got some throttle body cleaner and took apart the intake. SURPRISE. the inside piece of my aftermarket air filter fell off and got sucked up to the throttle body thus making it seem like limp mode. super restricted air flow -.-(rediculous) so keep in mind when buying a higher flow air filter, it isnt perfect :/. if i had a turbo it woulda ate it and did so much damage. sorry this was just an embarrassing issue but had to clear it up.
