P0016 and P0344 codes 3 days after repairs

P0016 and P0344 codes 3 days after repairs
2005 Neon Sxt 2.0
Any help or word of advice would be greatly appreicated
3 days after getting my car back from the shop, my check engine light went back on. It stalled once right when the light came on (about 3 minutes after first starting it up in the morning) but started right back up. I drove it conservatively to work (didnt look at RPMs) and it never stalled again and drove fine. I flashed the codes on my odometer: P0016 and P0344, and I have read up on them on this forum and other sources as being Cam sensor and timing mislignment issues.
The 3 days my car was running good with no engine light, I was on the freeway doing 65 quite a bit.
Before I take it back, I was wondering if this had anything to do with a oversight on the mechanic's behlaf. I trust them as being fair and honest but know they are not perfect, although highly trained.
The work I got done last week were
Input Speed sensor replaced
Oil Pan replaced
Themostat Housing replaced.
Water Pump replaced. While they did that they confirmed that my timing belt looked good since they said I could save on labor getting that replaced.
Was wondering if there was something that maybe they didn't reconnect or accidentally disconnected within the range of those parts that could had caused my issue this morning

Update:
I took it for a spin at lunch. Idling a little rough in park and at stop lights at about 800 rpms. no problem going over 2500 RPMs. Had one lilttle hiccup going over 3000 but never stalled and the engine is not in limp mode because I am shifting good.
I am going to call the shop in case its an easy fix but I may have to wait until after the holidays to get it fixed if it is major, unless it craps out of me.

I would have done the whole timing belt kit unless you just had it done. "Looks good" won't keep it from breaking if it's old, and I'm assuming they won't replace the belt and head for free if it breaks.
Possible P0016 causes are:
Intermittent condition
Checking intermittent CMP signal with lab
CMP wire harness inspection
Tone wheel/pulse ring inspection
CKP wire harness inspection
Tone wheel/pulse ring inspection
Intermittent CKP signal
Camshaft position sensor
Crankshaft position sensor
The P0344 could be causing the P0016, or if not, the cam isn't aligned correctly and you just have two independent issues.
Possible P0016 causes are:
