I have a few of the exact same "high spots" in my clear, and I was disappointed to find them. That being said, here is my summarized thoughts:
1. I've had several cars repainted. Non-factory paint NEVER holds up like factory paint. It's not baked at the same temperature.
2. $50K from a Dodge should equal nearly perfect IMO. I'd tell them "Thank you Sir, may I have another". Don't accept delivery. That little rust spot will come back to haunt you and you'll never be truly happy.

I just read the post about what Chrysler said. I have a friend who had a new 2011 Durango with a 3.6 Pentastar that grenaded with 26K on the odometer. They put a remanufactured motor in the truck with a 1 year, 10K warranty.
Last time I checked, he started with a factory new motor with a much better warranty.
PUSH HARD and get a lawyer if need be. "Commercially Acceptable" my butt.

Paint
I had some paint issues on a newly ordered Challenger SRT8 I bought in 2009, it had dimples/dirt spots along the ridges on the inner fender where the hood rests when its closed.
It was covered by Dodge and repainted with no issues. Not nearly as large as yours but I'm sure they will take care of it and cover the damage if you have problems in the future.
Just keep the documentation and hold them to it..

The warranty paperwork is standard for the crate motor they installed. Your friends 5year 100k powertrain warranty on the vehicle will cover him for a few more years and many more miles on his reman engine.
