Default HELP transmission swap but torque converter dose want to line up with flywheel bolts

Hi we just did a tranny swap but the flywheel and torque converter bolt holes dont want to line up. We get one to bolt in and rest is just a little off! is there a certin bolt pattern that u got to do when bolting them back togather? we have'nt got the tranny all mounted yet could that be the problem? its got 3 bolts holdin the bell houseing as well as 3 hold it to the fender tranny mount and 1 bolt in the back mount but we figerd we better get the flywheel and torque togather before proceding.
