A blinking CEL means that there is a major misfire and the car shouldn't be driven. It's weird that it just goes away after "resetting" the car after 7 miles.

If you got the CEL and the car felt like it slammed into 2nd gear, it probably did (went into limp-in mode: 2nd gear only). You'll need to check the codes.

The P0340 code can cause all sorts of issues, including the second one you mention. It could potentially cause idle issues too. The idle issues though are likely moreso linked to the P0508 code. Me...
