Will the crossmember be different between the manual and automatic?

In the FAQ, you can find the parts list for a 1992 Dakota.

According to it, the cross member is one part number for 2WD, and a different one for 4WD. Period. No transmission differences.

Figure 16-600 shows the factory part numbers for the drive shaft, or "propeller shaft" as they call it, for front and rear both, by wheel base.

Can't pull up the FAQ, or can't pull up the parts list?

FAQ is in the sticky section at the top of this subforum. If you manage to miss it, I'd skip out on swapping transmissions

The parts list is about 1/2 the way down, at the bottom of the first message. It's a link to a Google Docs holder for the PDF. Might need to log into your Google account if you have one first; I dunno, I use GMail so I stay logged in on my computers.
