Default Cause of Misfire?

Hi, everyone! I've got a misfire on my 2000 Neon with 80k miles, and my dad and I disagree over the cause. Here's the situation:

I've was studying abroad in Russia for the school year, so I can't pinpoint when exactly it started. In October, the car's water pump and timing belt failed, which we've since had repaired. My parents are saying it's been running rough "pretty much since they got it back."

Fast forward to May, and I'm home to take it to work! The first time I coasted it to a stop, I had to look down to make sure it was still running because it felt like it stalled. About a week ago, it finally threw a CEL saying that it's missing on multiple cylinders.

I think it's a bad coil pack feeding whichever cylinders are missing. My dad thinks some valves might've tweaked when the timing belt was thrown.

Either way, it's not a huge deal since we've put it on the market as a "fixer-upper/parts car" (we all have our own dailies and are looking to replace it as the beater), but I'm just curious as to what might be the cause.

Was the car being regularly driven while you were away?

I don't think so. Even less so after the water pump went.

Thanks. Unfortunately, I don't think so. It runs really rough and I know that I've put fresh in it since I've come home.

Run a few cans of Lucas fuel treatment or sea foam.
