Default startup problems and shifting issues

i have a 95 dakota I4 2.5L 5 speed has 127k on it, i am having startup issues at all times day night, cold and hot engine, i replaced fuel pump that was bad, fuel filter, cleaned tank, changed spark plugs, wires, and ditributer cap, also changed ignition coil, ran tons of injector cleaner through system, but i cannot figure it out, it cranks for long time unless holding down gas pedel then starts up rough for about 30 sec. then runs great, please help!!!! thanks oh btw i also just replaced my battery also with correct size one.

also every once in a great while i get hard shifting when im at a light or parked, its rough shifting into reverse and shometimes in first, i checked my tranny gear oil and differental gear oil, there all at correct level and my clutch fluid at correct level, but the thing is the gear oil looks kinda dark and the clutch fluid as wheel looks kinda dark compaired to new oil, please help this is bugging the crap out of me
