Unless you reset/cleared any codes it had before your alternator fix, those are probably old codes...clear them out and then recheck it again in a few days.
Disconnect both battery cables for 10 to 15 minutes. After you reconnect them, it will run a little hinky for a day or two until it relearns the sensor parameters.
