Default Transmission Grinding

Ok well this might sound alittle strange to some of you, my 96 2.5 Sport 5 speed had a leak in the Clutch Slave Cylinder, I was able to limp it back to my garage and correct that issue, well mostly. Coming home from work one day I lost my clutch, I pulled it into a gas station, noticed most of the brake fluid in the Clutch Master was gone. So I bought a container of fluid, filled it up and pumped up the pedal until I had a clutch again. Well I found out the Slave was leaking, so I put a new one in (was amazed a second person was needed and the bleeding was really easy lol), well I got my clutch back or so I think. Well after I put it in, I still noticed one issue that wasn't corrected, fully. When ever I step on the clutch in 1st or 2nd gear, my transmission grinds after a few seconds of rolling (it was 3rd, 4th, 5th and reverse) never had this issue before I'm wonder if something serious isn't wrong. Or I'm wondering if I have to keep using the clutch til it fully bleeds out. I took it on 10 miles or so of city driving, last night when I put the new one in it shifts alot better, well to a point. When the slave went it became hard to shift it and all them other good things, now it's only alittle hard to shift at high rpms (no I don't beat on it, mainly hold a lower gear when getting on a highway or something like that.) Does anyone know the answer or has anyone had a issue like this before?

bleed it again, most likely still some air in it. when bleeding don't let the master empty keep adding fluid to the master as you bleed

Maybe the clutch is sticking and not fully engaging.

Well I blead it out 2 more time still the same thing, but I noticed that the main end of the grinding comes in any gear when you hit the gas. In order for me the shift smoothly I have to wait for the engine RPM's drop to around idle or it will grind. This is really making me scratch my head, I pulled the inspection plate and the clutch looks good as it should for having 30000 miles. I might have to bring it to a transmission shop I know and have them look at it one day but I gotta pass inspection before I can do that
