I have a 94, v6, 3.9 club cab. The transmission was just replaced and now the rear axle (transfer case?) clunks when it is shifting gears. What should I do? Will (and how) just checking/filling the gear oil be sufficient?

First thing - check to make sure it's not play in your driveshaft. At the joints, if there is too much play you will get a metal-on-metal clunk.
