I would poke around and see if you can find a loose or dirty connection on either the ground wires or the power wires...

*UPDATE*

Found out the issue with the brake light and it's unrelated to the CTM. Going to the dealership Monday to have them reprogram the new unit I purchase to my key fobs. I'll reply back with the outcome once its done.
