Driving it 40 miles with water in it and then letting it sit with water in it probably ruined it. You can try your method and hope for the best.

I wouldn't let it sit with water in it or with the pan off, I'd take the cooler lines off and let it push out the old fluid while sucking in fresh fluid until the old stuff coming out looks clean, then drop the pan and change the filter.

i do like that_guy s suggestion, start there hope for the best, but i would think it wouldnt drive properly with water in the trans, it has different properties than trans fluid and would definitely cause noticable problems.

also the waterline im seeing (top of the headlights to top of rear wheel) makes me wonder how water got in the transmission? the dipstick is the only opening on the trans and that is mounted on top of the engine, above the intake, i would have thought youd get water in the cylinders and hydrolock it before you got water in the trans.

i still think you should change the following fluid (based on the water line) and hope you didnt kill anything.
1) transmission
2) front differential
3) rear differential
4) motor oil

I had a friend who got water in a 95 grand cherokee's trans from having it sit in water for 5mins while I hooked up and pulled him out.
