Default No start after replacing engine looking story

I had purchased two 2 Durangoes. One is a 5.9 4x4, and the other is a 5.2 2wd. Both ran when I bought them but the 5.9 was bad like knocking and smoking, but the transmission shifted fine. The 5.2 had a good engine, but the transmission was bad. I put the 5.2 from the 2wd in the 4x4 so my son could drive it.
When I started up the 5.2, it would run for a few seconds and then shut off because the alarm was going off.
I used the CTM and remote from the 2wd on the 4x4, and it runs fine.
I bought another 5.2 and transmission together from a fellow parting out a 2000 Durango with the 5.2.
This truck runs for a few seconds and shuts off. It used to run before. I'm thinking it is the CTM.
Any suggestions? If it is the CTM, can I bypass it or disable it? I heard I'll have to take it to the dealership to get a fob programmed.

I retplaced the CTM, and it runs fine.
Than you for having this service.
I don't have the key fob, but when the security turns the alarm on, I kick unlock the doors with the key and that shuts the alarm system off.
To bad I'll have to take it to the speaker to program a fob.
