most applications on other models use one alignment dowel per side. two can't go in the same location; if that is your question?

...so remove one and if there is a dowel location on the driver side that is missing, put it there.

make sure the t/c is fully engaged to the trans oil pump...if its not, you will break the pump if you try to use the bell housing bolts to mate the eng and trans together.

The dowel pins go in the engine block. If one came out it may be loose fitting in there or got corroded into the bell housing. Remove it and install it back into the block with loctite.

I have seen them in the engine and I have seen them in the trans. They started life in the engine sticking out to line up the trans. As long as you have one on each side (driver and passenger) (no you can't stack them) you are good, whether they are in the engine or the trans. but they MUST be there that is teh important part. without them, your flexplate and converter will be ever so slightly off center from each other/ which could lead to other problems down the road.
