But the thing with that is, it was like that on the other motor that had the exhaust manifold, and that had a gasket. I havent had time to go check it yet, but the thought of the alternator bearings going bad, because Im pretty sure its a constant with my car, since its happend on two different complete motors and three different heads. I kept the alternator from the other motor because I just replaced it last year.

at first yes, but then no. I had them hooked up, but i snapped the hell out of the power steering reservoir when I pulled the motor the second to last time... and the noise was still there after they were disconnected.. the most logical thing to me at the moment would be **** bearings in the alternator... Ill look at it tomorrow/later today after I finish the paying job I have in shop.

Is the sound there while driving or stopped? Loose Motor Mounts, causing the drive shaft to clunk? Front crankshaft damper loose, bad damper? What was reused from old engine? If you have access to a lift bang on the exhaust from bottom, listen for a rattling sound. Jack up wheels and spin clockwise, counterclockwise, twist left, right, up and down, in slight but fast actions checking wheel bearings, tie rod ends and driveline. If using a different engine I'd be more apt to say it's a trans, driveline, steering, body or ac problem, or something you reused.
