Default motor problems

When we hooked up the fusible linked lead from the altenator to the starter, the link burned through. What would cause that?
Motor runs ok on open loop but when it goes into closed loop, the idle surges and seems to stumble. Whats up with that?
motor is out of a 1995 and was installed in an 1996. 2.0 sohc

Could be a grounding issue. Make sure all your engine grounds are intact. That's where I would start, then check all wiring and make sure no wires are exposed and grounding out possibly.
