Reprogram PCM

I have a 99 4x4 5.2L Dakota ---Just replaced trans (metal in Pan)--ck engine lite came back on.. Do I need to have anything (computer) reprogrammed??? How do I read codes with the ignition key???

To check codes: Turn the key on and off 3 times (not start, the position before start where all the lights and stuff come on) and on the 3rd time leave it on and the codes should show in your odometer.
