Well after a few weeks of driving it the tranny is starting to slip in second... doesn't always downshift to first... and clunks hard into 4th.

4th is an auxbox, if it's going in hard then the convertor isn't unlocking between gears.
If you're brave, I would say drop the trans pan and open the valve body, and check all the checkballs and springs. Maybe some mud and sludge got in there and is making stuff stick.

Just about everyone I've talked to said its toast since I got water in the tranny.
It was only a matter of time but I was hoping for more than 3 weeks that's for sure.

November 6th, 2013 Update
I've been driving the truck for about a month now and everything has been good except for a small hickup with the torque converter bolts. I didnt apply locktite when I am tightened them and as a result they ended up vibrating loose and making a rattling noise. Kids, use your locktite.
The transmission has also greatly improved with a good drive cycle. It will still sometimes not downshift to first, or sometimes you'll come to a complete stop and about 3 seconds later it would downshift and sort of jerk the truck forward.
I'm now beginning to think I have an issue in my valve body, possibly the Throttle valve. I have a stiff gas pedal with the TV cable connected, but I've ruled out a problem with the actual cable itself. I'm pretty sure something is sticking or binding internally in the transmission.
Haven't noticed anymore slipping between gears, 1-2 was most noticable but it appears to have settled down.

Oh man I had the date right infront of me and I still screwed it up.

Well she's made it into the new year boys!
Since my last post I had dropped the tranny pan for a second time and replaced the fluid. Truck has been giving me no powertrain problems - ran into a slight coolant leak but that was my fault not securing the lower rad hose properly.
A few issues with my powersteering pump and a clunk that I can't find but it runs and shifts smooth. I've got a bearing (likely the alternator) that's very noisy but the truck runs fine otherwise.
