Default 2nd Gen - Drains in bottom of doors

Hi Hoping someone can point me in the right direction. I am restore 1998 Sport 4x4. I have done a ton of refresh on metal and I am in the middle of cleaning some surface rust from bottom of doors.

The doors have a lower seal, when you remove that seal you see all the lower door drains (rectangular in shape) are close by clear plastic under the the lower door seal. This is on both door on standard cab. They appear to be all original and stock as there is no over spray from repaint an drain exits under from factory paint job.

In my thinking, these would block the doors from draining. But why have drains and then block them with plastic under a seal? Can these be removed. At this point I had to remove them as there was rust on lower door seam edge.
