Default Security Issue?!?!?

Ok, when I got out of school today I went down to the student parking lot and hit the unlock buttone on my keyless entry remoe and nothing happenned. So I used the key and got in and the car wouldn't start, nothing, no clicking, nothing. My lights weren't on, nothing was left on. Nothing that I could see would have drained or used any battery in that six hour period. So I asked a few people for a jump and found someone with cables. We connected the cables to my car, then theres and when they touched there battery(there vehicle off) my cars alarm started going off, so we disconnected them, and reconnected, it did it again. when it was going off the horn was beeping, lights flashing(i think they were) and the little red dot on the dash was flashing too. So we disconnected again. When we reconnected it went off again and none of these times would my remote or key in the ignition stop the alarm. So I started the car and the alarm kept going, and they disconnected the cables. It was still going off then about 30 sec. later it stopped. I drove around for a couple of minutes and shut off the car, it restarted fine, so I don't think the battery actually died in the first place. If it did I don't think it would have charged up so quickly. I noticed later that when I roll up my driver side window that it is loose and wiggles if you put your hand on it. not inside to out, but like from the front of the car and the back. It also scrapes when it gets close to the top. I later noticed that the rubber that surrounds the window was pryed out in one place, not on the bottom or top but on the rear side(closest to the rear door). I think mayby I was broken into or someone attempted too...No one watches the parking lot and maybe the alarm went off for a while and then stopped... I figured that was why it went off when we boosted it. Anyone know if these things could be related?? it would help alot. Sorry for the long post!

EDIT** in case this helps, it is a 2000 plymouth neon LX 2.0 liter dohc manual trans...

someone tried to break into your car (was anything stolen) your alarm went off, kept going off, kept going off, your battery died. when you tried to jump it, it got power from the other car and the alarm continued to go off

Im only guessing on the break in because of the pry marks. I dont even know if it went off during school, just know that it did when we connected cables. I dont think it was dead...it wouldnt have charged after only driving for a couple minutes...i dont think. And my remote works fine, but after getting in my car, it wouldnt start until boosted...nothing stolen, dont think anyone got in, mayby tried, but not even sure on that one... just asking if anyone could connect a possible break in to a dead/dissabled battery to a alarm that started when boosted to pry marks on the rubber around the window...
