Similar thing happened to me after I installed my system. Id turn the key on, and had some power, but not all, and it wouldnt crank. The battery had full charge and the starter was fine, so I was like WTF! BUT after a little tinkering, I saw that there was a **** load of corosion build up on both the negative and positive connections of the battery and the cables. Make sure you clean those up really good with a wire brush. Those need to have very good connections in order for your battery to give you its full load. Also, you better make sure there isnt a short somewhere after you did your window motors. Cant have any bare wire touching any metal or another wire. So yeah, id say clean your battery terminals and the cable connections, clean up your factory ground, and make sure there are no shorts.
PS - check the fuses too like Kalevra said, both in the car, and under the hood.

yea i cleaned both bat terminals and went over all my wiring i checked the fuses and nothin seems to be givin....one fuse under the hood has grabbed my attention which is the auto shut off when its taken out and u run a wire in it to the bat it cranks but when the fuse is in it it doesnt im guessin it may be bad but not positive....ima change it anyway any chance yall know where i can pic one up at
ok guys oso i changed almost all the fuses and checked the ones i didnt i checked my wiring and everything is in the right place and the car still wont crank/turn over...i did the code check and the only code i get is 1193 which is iat sensor.......the car will crank but wont start when i jump the first big black fuse (forget the name). the car cranks but wont start im srumped as to what it could be....do u guys have any ideas? i really need help its the only car i got right now and well as u may know i need it to go places

so the code 1193 is IAT (inlet air temp) is to high....could that be preventing the car from turning over/cranking??? i dont think it would but i could be wrong really would love some help
so it cranks now and wont start.
i know this sounds fing retarted but you might have flooded the car.
i did this to mine just a bit ago i started the car pulled it down the driveway maybe 50ft and shut it off. the car would not start at all just cranked acted like it started then once i let go of the key the car died. took about 30 mins and the car finally started and i took it to the dealer who said i flooded it cause of the way the neons dump so much fuel in to start you have to let it run to clear it out.
