2004 neon not charging

The other day on the way home the check engine light come on saying P0562
system low voltage.
I took this as being a burnt out alternator also since when i pulled of a battery lead the car instantly stalled.
So yesterday I changed the alternator with a known to working one but still as soon as i pull the battery post off its a instant stall and its not the battery itself its brand new with a full charge.
Finaly I also took a voltage test on the alt right now and when the car is shut off it is at 12.4VDC and at Idle it reads 14.4VDC This says to me that the alt is working properly but the ignition system is still operating on battery power. unless there is a inline fuse somewere i dont know about or something else i am not thinking of.
Anyways any ideas would be great thanks.
