There are a few reasons this could be happening...for the trunk it is more than likely the seals around the taillights are bad or not seating properly. For the backseat, its probably just the seals around the doors...

Is it a lot of water, like standing puddles, or just moisture?

I would guess it's most likely the tail lights. You seem to have the same exact problem I did. It's not usually suspected either because the trunk carpet will only get a little damp (it's a different type of carpet), while the rear seat carpet will get soaked. If the carpet is soaked I would definetely reccomend you pull it out and let it dry. It can be a pain, but your carpet will never dry properly while still in the car. A cheap fix for the tail lights is to put roof-sealant tar caulking where the gasket seats and re-install the tail light. You can use regular silicone if you want, but the tar will never set so it is easy to remove the tail lights again if needed.
