I had the same fit issue with my Pacesetter shorties. What I end up doing to get the Y-pipe lined up to bolt-up it to the shorty header on one side is to use my Port-A-Power hydraulic spreader to push the pipe into position to get the bolts to line up. I wedge the spreader between the frame and the y-pipe just under the header outlet and pump up the hydraulic pump to get the spreader to move the pipe. To see the tool I'm referencing to help with the visual, see the attached Harbor Freight link for the tool I used:

Worked for me perfectly..

Pacesetter LT's (3" collectors) require a new Y-pipe (they offer one) that crosses behind the transmission, meaning the Cat has to be moved back a couple of feet.
If you're talking about an OE style Cat (2I/1O), then no... you'll need a 3" SI/SI Cat... and a new bung, and extention cable for the rear O2 sensor.
The right side is easy enough to install, but the left side needs the starter dropping to get it in.

Not only did the starter have to come off, but the engine mount unbolted so it could be jacked up a couple of inches, to get the driver-side in...
Installed, there is very little clearance to the frame rail on the driver-side... lucky the motor torques to other direction, so there isn't a hit.

To all that said I would like my LT's and Magnaflow exhaust... you were correct... louder, but not overly loud, and a beautiful clean deep V8 rumble.

strange... as stated before, never had to remove mine at all.

im going to be losing my longtubes for a set of shorties, and the jegs y-pipe. i need more clearance for the front driveshaft.
