Default big 3 upgrade quick question

so im doing the big 3 upgrade on my truck. there are three wires running from each battery terminal. power side-To fuse box(next to the battery) which i imagine this then goes to the alt, to the starter and accessory lights i have in the back. and grounds is to chassis to block and the lights i have in the back....i think. i didnt install the lights so im not even sure. anyway, that little fuse box next to my battery, can i use that fuse as my inline fuse or should i by pass that fuse box when i upgrade and have my own fuse. i can post pics if anybody needs a visual

Replacing stock Dodge wiring with heavier gauge stuff and relays so you can get more power where it needs to be.

Usually reserved for 1st gen and older trucks though.

i have a high end car stereo so thats why im doing it. the big three is upgrading the following connections to larger gauge wire. positive to alternator, ground to chassis and engine block to chassis. my question is about the fuse box right behind the battery. i dont want to bypass it and mess stuff up
