Default Help with wiring harness

I bought a 96 5.9l to put in my 98 dodge which had a 5.9l but after I set the engine in realised the wiring harnesses for the two trucks were completely different, the only real problem is were the wiring harness connects to the fuse box on the 98 it bolted onto the fuse box in the engine but on the 96 three wiring harnesses come out of the cab and hooked up I'm not sure what i'm gonna have to do about this if i'm going to have to splice them all? but I have both trucks to get parts from and also i had to take the fuel rail off the 98 engine because i broke the fuel rail on the 96 so the injector connectors are all different which wouldnt be too bad to splice connectors.. but I'm lost on what to do about the connector on the fuse boxes..
