Again if your that worried, Get the Tailgate done in Bed Liner. Then never worry again, haha
Bed Liner is certainly the way to go. I had the removable liner in the truck when I got it and haven't really talked myself into getting rid of it. The disadvantage of it as a cover for the bed is that it catches and holds the dirt and moisture underneath, eventually causing the bed floor to rust through - a problem I had with one of my previous pickups.

The install kit that we give with our tailgate covers are steel self drilling screws.

This may sound dumb but it worked for me....I put squares of heavy duty velcro where the original fasteners were. Did it a year ago, and no problems yet.

I know this all to well, I removed the drop in liner (for the first time) when I had my Aluminum Rack made and found this.

That's a good example Reject, you can see how the liner movement and dirt have "sandpapered" the paint off the tops of the fender wells - then the rust starts. On my old pickup, the problem developed like that, but on the floor with holes large enough that you could almost stick your foot through them. Spray on bed liner can be fairly expensive having it done in a shop, but if you're not adverse to getting dirty (the stuff wears off your skin), you can get some good roll-on/brush-on products - the preparation and rust pacification is the key to a good job.

Reject, looks like you have the same bed rail caps as me, I did mine in bed liner tho, they were just to shiny for my taste.

As long as you aren't afraid of drilling or cutting a few holes, you can make it all fit.

They are not caps, they are the base of the Aluminum Rack on the truck. They help hold it on the truck so It cant shift side to side, then there is also 4 bolts.

Im not sure how your rack attaches, But most caps arnt to think so it should still fit it it "Clamps-on" if it bolts, youd just need to drill some holes in the caps.
