Default engine light on HLEP!!!

OK, I got a code reader and it say misfire on cylinder 6. I just had a tune up and it came right back on. Tune up included plugs, wires, rotor and cap. It runs rough on idle but smooths out when accelerating. Does anyone know if there has been an internal issue with the 5.9l engines that would make this happen. I am in the military and will soon be shipping this vehicle to hawaii, but I need to get it fixed before that. If anyone can help please give me some input.
