As far as the starting, I wouldn't think that your system would cause any problems with that. How many amps is your battery? I know when I replace mine, I'm not going with any less than 1000 cold-cranking amps.
As far as flooding, I'd pull back the carpeting, and see if it looks like there is any rust, or that any moisture has gotten in under there. Also, look and see if the carpeting appears to be in immaculate condition compared to the seats. If it's better, then it was replaced from moisture. I'd just check anything that you think would need replacing from moisture, or if you haven't (since you never said anything about this yet), check your CarFax.
That's the problem with buying a used vehicle. You always forget to check about many things, or ask questions about it. You never really know what you're going to get, unless you've seen it since it was new.

Maybe you could find a truck in a junkyard and buy the complete harness from it. Dont know how much $ you would be looking at but it sounds like it would beat the pain in the a$$ of rewiring. Just a thought...

As far as the wiring and door switches, I have experienced both of these. Replaced the master switch on the drivers door, and have rebuilt the wiring harness on the drivers rear door. All of the other door wiring harnesses look fine. This has solved my problem for 3 years now.

Starting is also an issue that I have experienced. The problem for me was that when the weather would get cold, like below 0, the truck would not start. I thought battery, water in the fuel, and a whole host of issues. The problem ended up being that when I put new plugs and wires in, I had not routed the wires properly, and they were interfering with each other. There is a tech bulletin out on the 5.9L that shows the proper way to route the wires, along with the parts you will need. This totally solved my problem, and I now have 140,000 miles on the original battery, and the truck started easily at 20 below this week.
