Nevermind. For those of you who read this thread the problem was a stupid thing I did wrong when putting the air box back on so I just checked that and fixed something that didn't look right and now the problem is gone.

If you were over 20-25 mph and driving it lightly, then the MDS may have been on. It's more noticeable with an aftermarket exhaust, but I have been able to notice in my stock exhaust as well.
