As for your RamBox - how much space do you have between the back (hinge) of the door and the bed? The rail for this type of rack is only about 1.25" wide.
Otherwise you could just get a rooftop rack, Yakima makes one that fits. That was going to be my second choice if I couldn't find a bed mounted system that allowed me to keep my Tonneau.

What model rack is it??
What was that special position where the BAKFLIP opened?? As far back as possible??
Any interference up front?
Was there any drilling into the truck????

Yes, with the rear rack as far back as possible is where the Bakflip will open. It does hit the front rack when opening the last panel, but it just means that the BakFlip rests against the front rack instead of the back window of the truck.
One thing I should mention is that I installed the tracks as far out as I could. The nuts on the underside of the bed rails are up against the inner bed wall. I did that to try to give the bakflip as much room as possible.
