Spray in bed liner
I was told by a Line-X dealer that you can't go over the rails because of the way the plastic caps are mounted. They have tabs that fit through holes in the truck body and that if you remove them the liner material will drip through the holes before it can harden.
You are correct. I removed my bed caps and there where a series of holes which hold the end caps in place.
Under the rails. I don't see a need to remove the rails to just put Line-X back over them and pay more for it. If you don't like the look of the plastic bed rail covers consider some aftermarket ones. I think DeeZee makes some cool black chrome diamondplate ones.

I had a Rhino put on. He told me that it dries almost immediately, even showed me an example and sprayed a piece of metal. He said the go over the shoulders, so to speak, all the time and after removing plastic caps. If line x stays wet that long, then i would go with a rhino lining. Could be a different system of chemicals. Our nearest linex dealer quoted me 200 more to color match while our local rhino did it for free. Either way i would shop around.
Rhino is a cold-sprayed, low-pressure, thicker ('clumpy') material. I can see how it might fill the holes in the bed rails adequately, especially if they taped under the holes before spraying. Line-X is a hot-sprayed, high-pressure material that is thinner than Rhino. It would not build up enough (due to the pressure and the consistency) to fill the holes in the bed rails. I personally am not a fan of the look of Rhino.
