Default Lost Power converting back to stock exhaust

There was certainly a very noticable loss in power or throttle response going back to the stock bottle neck. I had had the stock system reinstalled for a pending dealership issue regarding some service. I didn't want the hassle so I just put the stock back on. Anyway, I had had a Flowmaster 40 series, with single in 2.5" dual outlet tail pipes. Now when I floor it, the engine does not scream, it hesitates almost and slowly builds torque compared to before the RPM's would red line practically. I was wondering, if I decide to replace the muffler again, is it practice to just replace the muffler? Is the muffler causing the bottle neck, or the piping set up (back to single 3 inch).. I was thinking of going with Maganflows biggest muffler 3" in 3" out, maybe canning the resonator I dont know tho, what r ur thots boys?

Did you unhook the battery so that the computer could re-learn?
