Unhappy Weird Shifting Issue

Howdy all. I have a issue that seems to be stumping everyone I have talked to about it. I have a 2009 Ram 1500, crew cab with a 5.7 HEMI and TRX4 off road package. Not to long ago I had a fuel pump die and replaced and in process they also found and fixed a leak in the intake gasket. Ever since that repair my tranny has been shifting weird. Now this issue comes and goes and sometimes worse than others. When its acting up, the only way to get any decent acceleration is to get it up to 2500RPM or more before shifting. Also if going slow like in a parking lot it will stay at like 1500RPM instead of shifting to second. Other times it shifts fine into second gear and into third gear, but when shifting to third it don't drop the RPM's that much and really hangs out around 2000RPMs even thou you significantly depressing the pedal. Nothing is throwing a code and no one can find anything wrong. The tranny fluid and filter have been replaced and to no avail. Any help would be appreciated. It does have a leak in the exhaust manifold, would that cause anything like this? Waiting to get leak fixed cause for some reason finding headers for this vehicle is a disaster. Any ideas where I can get those too?
