Question Stumped on this stuff...

Okay. First I want to apologize for yet another post about the alternator whine associated with car audio. Second, I want to clear up that I know jackdamnit about car audio.

Sunday I removed the stock radio, went and purchased the harness to go from the stock harness to the new head unit. When I looked behind the dash I found a weird box (and I should have taken a pic but didn't...wont take but a few minutes to do tho') wired up in there. It has on one side 2 sets of RCA plugs with Monster wires running down and under the carpet, to the amp (cheap one) thats under the driver seat. The monster speaker wires are ran up into the dash and I assume they are tied into this box. There is a blue wire coming from the amp on the "remote" (whatever that means or does) to the I guess stock harness and spliced into that. Now, I read through a few threads that mention check speaker connections, could either be the amp or the head unit. Well, its not a very expensive head unit, I gave a $100 new at wallyworld. Its a Dual brand...has a USB port so I can charge and listen to the iphone etc...I didn't do anything but wire the harness, install it and enjoy. I wonder however...on the harness I bought, it has two yellow wires for the power as well as 2 black wires. The harness from the head unit only has 1 of each (yellow and black). Should I have used 1 black wire to ground to bare metal? I have all of them connected together. Not yellow and black all connected together just to clarify...LOL. Would it still work if I disconnected the Monster RCA wires and pluged them into the back of the head unit? There is another little component under the middle seat that Ii can bearly see, much less identify. Am I making scence, or should I just run it into an audio place and have them look at it? I would almost bet its somewhere between the headunit and the harness, because I didn't have it before I did this. Thanks and again I apologize for yet another thread on this same issue.
