So it's basically running straight pipes from the exhaust manifold back, with no ports for the O2 sensors, or the O2 sensors are there, but indicating a fault due to the cats missing?

Two options. One the Diablo Predator, (older hand held model) which can be purchased cheap (since the Trinity and In-tune version are out) allows the option to shut off and disables the front and rear O2 sensors. However this may not pass emissions testing.

Second, if the O2 sensor ports are still available you can purchase anti-fowlers at Auto Zone. It requires some milling to allow the O2 sensor to fit properly, without milling completely through the fowler. This will simply position the sensor further away from the pipe which tricks the ECM with flow amount. There are several really detailed threads regarding this procedure/install on the chargerforums.com. This is one if the more popular options in regards to passing emissions testing, with owners that run LT headers/high flow cats combination.
