Default Turbo.....Advice

I brought my p/u into a repair shop to replace my tranny cooler. Since then I am getting the whining noise upon acceleration. You know when you hook up a stereo the wrong way.... you get that feedback whine. It sounds like that. I brought my p/u back to the shop, and the owner/ tech says its the air filter. I disagree. He also suggested it might be turbo bearings... but wanted me to get a 2nd opinion. Has anyone ever had this noise occur?
