Default Water in fuel? Something else?

I have an 07 Ram CTD 5.9L. It has about 12k miles on it. I went to start it this morning and it wouldn't start on the first 3 key turns (after heater light went off). It started on the 4th turn but ran really rough. I decided to run it up the street to see if it might work itself out. It ran almost normal above 1500 RPM, but as soon as it went below 1500 it resumed running very rough, almost to the point of dying. I know I'm still under warranty but I'm sure it doesn't cover water in the fuel. It's my first Diesel so I just though I'd pick your brains before taking it to the dealer. I'm pretty mechanical (do my own service etc.) so I'm just looking for some input on what I can look at myself.

low 40's when this happened. I went home yesterday and it started with no problems. I took it for a 20 minute drive with out a hitch and it started fine this morning. Maybe the TPS got stuck?
