Question weird shift

I have a 2005 CTD, QC, 4X4 with only MBRP cool duals and deleted the Cat.

At around 20,000 miles I noticed a weird shift pattern on the truck. When you take off from a stop and are easing into the throttle at around 35-40 the truck seems to almost double shift. I took the truck to dealership and the service writer told me he knew what it was and they see it all the time. Said that the line pressure needed to be bumped up and when I go in for my 30,000 flush they we do it no charge for me then. At this point I said ok sounds good (at this point truck was stock). Between this time and 30,000 miles I installed my exhuast and removed the cat.

At 30,000 miles I took the truck in for the flush and told them about the weird shifting. They completed the flush and said they replaced a shift solenoid and bumped up line pressure. I took the truck home and it felt better. Short time after I started to notice the problem again. I took the truck back in and they worked on it for a few days. They finally called me and told me that they had replaced several sensors and could not figure out the problem. They contacted Chrysler and tried to get help from them, this is what they said. They asked if the truck had any mods and the technician told them aftermarket exhaust with no cat. Chrysler said that they would not do any further trouble shooting till the cat was reinstalled and the reason was back pressure. They said that the engine might be getting confused since the back pressure is not what it should be at that speed and RPM. I argued the fact that when I noticed the problem originally that exhaust was stock and they told me to come back.

Has anyone ran into any problems like this? I am about to put the cat back on and take it back but I wanted to know what everyone else thinks.

Thank you for any information yo can give.

Charles
