Default Aftermarket Stereo

I am so lost and have no idea what to do. I havea 1996 Stratus. The speaker covers and stock deck dont say Infinity so im 99% sure its just a stock system without a factory amp. I installed my aftermarket stereo same as I have in 3 other cars and the radio works just fine. However when I plug in my rca's into the back of the deck to run to my amp it turns the back 6x9 speakers off and then my subs still dont work! I am so lost on whats goin on here, any suggestions would be great!

Okay, I'm no install tech by any stretch of the imagination, but is the amp new? I only ask because sometimes on a brand new amp, you'll have to adjust this tiny little dial on them to get the volume to come up to where you want it to be. I went through sort of the same thing when I put mine it and it was frustrating for a few minutes until I figured out what was going on. I'm probably way off base but it couldn't hurt to check.

No the amp is my old time tested and true JL and all the dials are tuned proper. Its just wierder and more frusterating cause its turning off my 6x9's as well almost like an extra slap in the face.
