I've got a 2000 Dodge Stratus SE with a 2.4. When i'm driving at highway speeds for between 10-20 minutes the car starts skipping, it first i thought it was misfiring so replaced the spark plugs and wires and that didn't fix it. Then it started doing it while the car was shifting between gears occasionally. Also when it starts shaking violently the check engine light comes on, but after the car sits for a while the check engine light turns off after 12-24 hours. I took it to AutoZone to have the Check Engine light read and it came back with a p1391 code. which reads

Definition: CMP or CKP signal intermittent

Explanation: The ECM detected the actual CMP position disagreed with expected CMP levels

Probable Cause: -timing belt or chain stretched or jumped
- Defective CMP sensor

So i replaced the CMP (camshaft position sensor) Wednesday and at first it seemed to work, when i stepped on the gas to accelerate quickly it didn't skip and jump like it had before. But last night (sunday) it did it again when i hit the gas. so i don't know what the hell to check now, i was thinking it might be one of the sensor on the transmission since it's doing it a lot when it's shifting. but idk.
