Default wiring problem

I have an 03 dodge neon thats been upgraded to SRT-4 spec. I have a stage 2 with turbo toys. My wiring problem started with the car being an automatic (originally) It was only after the motor and its wiring harness were installed that I noticed the (original) engine bay harness wouldnt hook up to the new "engine wiring harness". Am now at a loss. On someones advice I purchased an 05 "engine bay" wiring out of a wrecked (manual trans) neon, hoping to rectify the situation.when I recieved the "engine bay wiring harness" i noticed it had many wires cut (as in where I presume theyd have continued on into the car) It came with the under hood fuse panel, but looking at it....it does look a bit like a dogs breakfast. Im not at all wiring friendly. Have tried for months to get an 05 dodge neon SRT-4 "engine bay wiring harness" and with no realistic results....which is why I got this 05 "manual trans one" Is there something I could, or should do to the auto trans engine bayWiring harness so it would work in my car? Any help or advice would be greatly appreciated. I have 2 months to get this car running as my landlord has sold the house and garage I rent. Thus i will have no option but to part out the car or worst abandon it.

Well thanks for all that great advice and suggestions, unfortunately a little late. Car was towed to the local wreckers,where it sits awaiting the scavengers. partial list of parts, stage 2 pmc,complete turbo toys,stage 2 BC cams,devils own meth kit,stage 3 axles,brand new tires, new big brake kit, 3" full SS exhaust system,brand new coil over system......oh yeah, the old auto trans wiring harness. Over $2000 in new engine parts went into that motor.Only had 80 thousand km on it when rebuilt.
