Default 07 Ram 1500 5.7L Hemi TRX4 Misfire problem

Hey, I'm new to this site and I have a problem with my 07 Ram 1500 5.7L Hemi TRX4. It idles rough then as I start to drive, it will drive rough and clunk for about 1-2 miles then run fine. I can then turn it off and on and there will be no misfiring. The error code pulled shows a misfire on cylinder 1. We've tried changing all spark plugs, replacing the coil on cylinder 1, switching plug wires to other cylinders, switching injectors and injector wires, smoked for vacuum leaks-none, pulled the L. valve cover and checked valves and plugs, switched deactivations solenoids. I then brought it to the Chrysler dealership and they updated the computer. I drove it for about 75 miles without a misfire then it started again. Does anyone have any idea what the problem could be?
