Pull the old engine/transmission out and put the new engine/transmission in, then wire it up!?
I don't know... what kind of advice are you looking for? Do you have the engine, transmission, computer, wiring harness and radiator fan shroud already?

Yeah, physical placement isn't an issue at all. The 5.9 uses the same mounts as the 3.9, so its a bolt up and go on that part.
Wiring should be plug and play! The harnesses are typically split into body, frame, and engine. Just locate where the 3.9's harness unplugs from the rest of the wiring and plug the 5.9's harness into that spot. I don't know much about the obdii wiring harness configuration, but thats how obdi is set up. I can unplug just my engine's harness.
