Not sure if this is helpful, but....
When I was changing my setup out, I had problems lining up the three mounts. I had to raise the tranny to get the engine mounts to set correctly, then I had to pump the tranny up to install the crossmember. It would shift side to side (the tranny) until I set the crossmember.

if it is completely off the frame the best bet would be to inspect the frame for the factory weld and see if the mount has moved at all.
