Default Bad Vibration in Overdrive

Ok guys..
93 dak, extended cab, 4x4 LE 5.2 auto.
Recently put in a re-built 5.2, as the original was locked up when I bought it.
I've posted for a few things, thank you all for the help!
It's up and running, and all seems well, except for a few worrisome issues..
1.
Doesn't like to idle too well, until it gets warmed up. If I start it and just let it sit till at operating temp it's perfect. However, if I attempt to drive, and or touch the gas at all (before warmed up) it will stall out easily.

2.
There is a BIG vibration when it kicks into overdrive.. It's not present in any other gear. It has brand new tires, and the U-joints look ok, but I was going to change them anyway. However, I'm thinking it's something else entirely.

3.
Seems to be a little low on power.. going up hills is not very confidence inspiring. Granted, I'm babying it since there are less than 50 miles on the engine, but... seems not right!

I have tried searching here, but the search always deletes "common words" so more often then not, I'm only searching one word!!
I have found as few possibilities though.. could it be a fuel issue? Bad injector, or possibly not enough fuel pressure? I had on my list to replace the fuel pump anyway..
I switched over the plenum from the old engine (the rebuilt came with one, but it was off a 96 Grand cherokee and a little different). I did not do the plate thing from hughes... kind of regretting that, but I was low on cash at that point.
Any thoughts?? I know this is a long post, sorry!

Are the injectors correct? If you put in a v8 engine with v6 injectors, you'll have a problem. Same goes for PCM

Did you try resetting the PCM?

Definately sounds like fuel then. When did you last change the fuel filter? I don't know much about how to check for fuel pressure.

Well, I was thinking the filter was in the tank, but come to find out it isn't.. So,
I threw a new one there today. I think I got a pretty good indication that the fuel pump needs replacing. I pulled the fuel pump relay, and tried to start the truck.. nothing! There should have been at least a little fuel pressure I would think.
So, not sure if it's even related to the vibration in overdrive, but I think that definitely indicates the pump needs to go..

depending on your set up...
if you don't have a mechanics hoist to put it up on the air, I took my box off and worked on it from there. It only had 8 bolts that I used a breaker bar on and it came off with my brothers help.
Then I worked on the pump from there.

Unrelated question, the transfer case.. does it share fluid with the transmission, or are they separate? I am draining the fluid for both, but didn't see anywhere to refill the transfer case...

Well,
I have a new fuel pump.. no noticeable difference (other than my fuel gauge works now). I feel ok changing the pump, just for peace of mind.. I think it was replaced at some point, but no way to know till I pulled it out.
Anyway!
Still have the vibration.. I pulled both driveshafts, got new u-joints in the rear. Left the front shaft out for now, and took it for a drive.. I still have the vibration when overdrive kicks in. Should I be leaning toward a fuel problem? Injector maybe? (It does have a bit of a rich exhaust smell)
What else? Transmission mount?
I really don't think it a motor mount.. it seems to happen in the 45-50 mph in overdrive only.
