Could be over heating, put an auxillary cooler on it if you think it is running hot. Is there any slipping going on?
What exactly is it doing while driving? Shift firm? vibrations? odd noises? shift soft? delayed shift?

I drive sticks because I hate a system designed to fail without easily replaceable parts. My thought process is as follows, but keep it in mind I really dont know whats up with autos.
It was doing this before you changed fluid and filter. Did you cut up the old filter to see what was inside it? If not, it doesnt matter anyways, but it does give an indication to what's up with your trans.
It stopped for a while, which means to me, that it cleaned some clutch pack particles out. It started up again, so imho that cleaning clogged your filter. If you used a good synthetic of your choice, i bet it cleaned alot of stuff out and clogged your filter a bit (you changed that right?)
Anywho, changing the fluid and filter is cheaper then a new trans (which you'll need to buy new for anyways
)
Changing it again cant hurt anything more, no matter what the reasoning is, the solution (or wa$te of time). Most ppl will suggest it. Do it and see if that helps anything. Mabey the bands need adjusting or some **** too, but I dont have a blues clue about that crap...

Get a transmission service done on it. They use a cleaner which is done by driving it around for a short time. Then they hook the machine up to remove and install fluid. Then they should be adding a conditioner. If you can't afford that I am sure you can figure out a plan on servicing it.
The filter you may have used could be felt which clogs up easily. Then again I am not sure if they produce that type of filter material anymore for transmissions. Make sure its the correct fluid also when you change it again. Firm shifts do not necessarily mean it is bad or operating incorrectly. If its a harder shift then you might want to do some diagnostics w/ fluid condition & computer.
If this doesn't help, try and see if the band(s) need adjusting (like mentioned prior) IF you can even adjust these transmissions.
